Hmm - that is strange. I wounder if you could post a screenshot of your workspace when this happens. Might help when checking for oddities!

On the original question, this is just a shot in the dark, but have you verified that the sound that is not sounding at the middle of the track does sound at the start of the track if you trigger it there and all other things are equal.  I've occasional had unexpected silence when I've either mistakenly had a the volume of a track set to zero or had the pitch of a DS sound so low that it was inaudible or the gain and other controls set in such a way that the sound was too quiet too hear.
